Salsa Verde is changing color?

when I make Salsa Verde, i find that my salsa ends up having a chunkier portion that seperates a bit from the vegetable liquid and lime juice mixture, so I simmer it on a pan for a few minutes so that it becomes more homogenous. But I do notice that it then turns from bright green to a more yellowish green. Is this "overcooking" the salsa verde?
